Yes it's 100% protected when using the RX or IF out. Apply the tweaks from this 3rd party PDF. Most likely the USB port is going into power save mode.

Do not use the IF OUT. Use the RX out.

In SDR-Console remove the device definition. Now add it back and it should populate with 2 devices available.

Did you calibrate the RSP?

The RX out port of the FTDX3000 will go to GND when you keyup. The RSP is 100% safe when you tether to that port (or the IF out port)
